Strangely enough, as soon as I saw the question, I immediately thought of Oklahoma. I just had an image of Kermit in a cowboy hat, and it worked for me.
An intriguing one could be Grease. Not a hundred percent sure it would work, but I could see Miss Piggy as Sandy. I'm a little less confident about Kermit as Danny, although I'm sure he could make it work. I guess Rizzo probably couldn't play Rizzo though.

For that matter, I could also picture a Muppet Godspell, again with Kermit as Jesus. It's amazing how easily he just seems to fit into that role.

I've just done Les Mis, and while backstage waiting for the ultra-dull barricade scene to end, I sat doodling in my journal and made a Muppet Les Mis cast list
Valjean- Fozzie (ugh, imagine it)
Javert- Sam Eagle
Marius- Kermit
Eponine- Annie Sue
Cosette- Piggy
Thenardier brothers- Statler and Waldorf
Fantine- Janice [and perhaps instead of, cough, Lovely Ladies she could be joining a band]
Enjolras- Gonzo
Bamabatois- Pepe
Gavroche- Bean Bunny
Also, Chef could work in Thenardier's inn, and Pepe could be one of Fantine's, cough, customers; and Animal could run around on the barricade; Scooter could be one of the helpful students. Ooh, t'would be fab!

I've been trying to come up with a cast list but it's hard since there are so many female roles and not enough female muppets. I think we'd have to resign to having some human actors.

you know what's funny? My friends and I used to come up with Muppet casts of the shows that we were doing at the time. The "Peter Pan" Muppet cast I felt was pretty good. It went something like this:
Peter Pan: Kermit
Wendy: Miss Piggy
John: Scooter
Michael: Rizzo
Captain Hook: Gonzo
Smee: Fozzie
Tiger Lily/Indians: Janice with the EM
Mr. Darling: Sam Eagle
Nana: Rowlf...wouldn't he be great. I can just imagine his sarcastic commentary to the audience.
Tinkerbelle: a chicken on a rope.
Pirates would include characters like Bunsen, Beaker, Lew Zealand, Beauregard, Pepe and Chef.
Statler and Waldorf would obviously make their usual cameo as themselves somewhere.

'into the woods' and 'peter pan' are definitely right up the muppets alley... it's very similar to other things they've done. however i think "singin' in the rain" might be interesting... "moulin rouge" (i though their "moulin scrooge" parts in the last christmas special were good)... do we dare touch "phantom of the opera"? (one of my personal favorites)...

Nice ideas, Jonathan, but I don't think that it is a good idea to separate Statler and Waldorf. Either they should both play a character (as in MCC) or don't use them unless they play themselves. S and W have a very specific role in Muppet stuff that can't be tampered with. Even if you just use one of them in a scene to be the "heckler" it isn't as effective without the other to banter off of. Make sense?
What about recasting Nunsense? Any thoughts? Haha!

I actually disagree; a lot of the major characters of the story of Peter Pan are children, so why would you cast adult Muppets in those parts?

Just as it seems odd to me that you would cast Miss Piggy and Kermit, two Muppet characters who are adults, as Wendy Darling and Peter Pan who are both children. Just because they're the main characters of TMS or the Muppet movies doesn't mean that they're always the best characters to fit into the lead roles of a musical or a play. I mean, if the Muppets were doing Annie would you cast Miss Piggy as Annie, just because that's the female lead role and Piggy is the main female character of the Muppet Show?
Thus also why I also use characters from Fraggle Rock, Sesame Street and other Henson-produced shows when making up my musical casts. Sometimes the best Muppet for the job isn't in the company for TMS.

Good try. What about Fozzie and Rowlf? Who would they be? I was kinda thinking Fozzie could be Bert Healy cuz he is a song-and-dance comedy kinda bear and he would suit that part well. Gonzo I thought would be a better Rooster with Camilla as Lilly. I thought that the whole rooster/chicken thing might be funny and well played. I think Sam Eagle is an obvious choice for President FDR. It's nice to agree on atleast that one. I chose Scooter to be Drake the butler to Kerm's Warbucks because it would be similar to his assistant relationship with Kermit on the Muppet Show. And I forgot all about the Mr. Bundles character. Bundles could be played by Bunsen along with Beaker. Also, the Character of Mrs. Pugh (the cook) could be replaced by The Swedish Chef! Kermit Warbucks' house of servants could also include Beauregard, Pops, Rowlf, Lew Zealand, and maybe Pepe. Rizzo and the Electric Mayhem would be the citizens of Hooverville, and the NYC scene could have the Sesame Street gang making cameos. How about that?
Statler and Waldorf need to go somewhere...maybe as members of FDR's cabinet.

Also, just thought of a point... nothing too wrong with casting Kermit (an "adult") as Peter Pan. After all, who played the role for so many years on Broadway? Mary Martin and Cathy Rigby...BOTH adults. Just backing up an arguement.

Well obviously that part changes...I mean, its Gonzo as the playwrite...it'd probably be something involving chickens, cannons, and exotic cheeses! :D
"The Producers" would be quite interesting. Link would be hilarious as the director Roger Debris, and Beau as Heir Leibkind (sp?) the playwright. Kermit as Max and Fozzie as Leo. Piggy would be Ulla, of course.
